After Strudel's death, it was re-established in 1726 as the Public Imperial Court Academy headed by Jacob van Schuppen (1670–1751). The establishment in 1766 of an independent engravers' academy under Jakob Mathias Schmutzer (1733–1811) laid the foundations for the present-day Graphic Collection. Schmutzer's engravers' academy was incorporated in 1772 into the k. k. Akademie der vereinigten bildenden Künste (Imperial Royal Academy of Consolidated Fine Arts), merging the existing art academies in Vienna into a single institution, thereby enabling the collections to be systematically enlarged. A further painting collection, compiled without a specific strategy and intended originally for teaching purposes, was considerably upgraded to become an independent gallery of international standing through the acquisition in 1822 of a legacy from Anton Franz de Paula Graf von Lamberg-Sprinzenstein (1740–1822)—including Hieronymus Bosch's Last Judgment triptych, and works by Rubens, Van Dyck and other seventeenth-century Dutch painters. After moving a number of times within today's 1st district and as a result of the increasing shortage of space, a new building was constructed in 1871 on Schillerplatz, which was officially opened in 1877. After the First World War, the Academy collections became the property of the Republic of Austria.

Already in the years of the Austrofascist regime, the Academy was open to the ideas of National Socialism, and it was rapidly "aligned" after the annexation of Austria in 1938. On 12 March 1938, the Vienna NSDAP appointed a management board consisting of Ferdinand Andri, Wilhelm Dachauer and Alexander Popp, which immediately dismissed thirteen members of staff and remained in place until Popp was appointed rector in summer 1941. The Academy was now answerable to Department IV of the Ministry of Internal and Cultural Affairs headed by Kajetan Mühlmann, and from 1940 the Department for Promotion of the Arts of the Reichsstatthalter in Vienna. Regular courses were suspended from winter semester 1944/45, and the Academy was closed completely at the latest in January 1945 along with all art academies.

In 1938, the Paintings Gallery had around 1,900 works. To enlarge the collection, the provisional board and gallery director Robert Eigenberger, proposed in 1939 to participate in the distribution of art objects from expropriated collections, although no allocations of this type have been identified to date. In August of that year, Eigenberger was instructed to divide the works into categories A, B and C and, in view of the impending war, to arrange for the storage of category A works. In the four storage operations in 1939, 1942, 1944 and 1945, over 600 works, mainly from categories A and B, were stored at Stift Heiligenkreuz, Creditanstalt–Bankverein in Vienna 1, Schottengasse 6-8, Schloss Schönborn in Lower Austria, and Bergwerk Lauffen near Bad Ischl. Eigenberger categorized almost 1,700 works in 1939 as third-class, around 1,300 of which remained in the Academy building. Following an air raid 12 March 1945, 520 works were destroyed or have disappeared. In addition, 120 of the works stored elsewhere were lost through theft or for other war-related reasons. A start was made at the end of 1942 on the storage of works in the library and present-day Graphic Collection. The most valuable objects were stored in a safe in Rockhgasse, Vienna, and less valuable ones in a basement within the Academy, while the least valuable ones were left in place. With few exceptions, surviving source material does not provide any detailed information as to which objects in the present-day Graphic Collection were stored or lost during the war.

On 19 April 1945, when the fighting in Vienna came to an end, Herbert Boeckl took over as temporary rector, and courses started up again a few days later. In 2003, the Graphic Collection became a separate organization unit from the library. Systematic provenance research in the Academy collections began in 2013. Although they came under the responsibility of Hermann Göring's Haupttreuhandstelle Ost (HTO), Hitler claimed a pre-emptive right to the collection, which he intended to distribute among Austrian museums after the war. Ludwig Berg, salvage director in the Reichsstatthalterei, noted in 1943 that the 1,000 square metres there would be ideal because the site was "well aired, heatable, easy to access, in a prestigious building and considered bombproof because it was integrated in the old Augustinerbastei fortifications with their multiple vaults." The local mayors and two Lower Austrian provincial and forestry officials had permission to enter the depots in the monastery building and church. From 1940, a separate agricultural school for girls was housed in the street-facing and connecting tracts of the former charterhouse, along with housing and a kindergarten. During the war the staffing was gradually cut, and in September 1944 the depot was to be cleared because of the increasing fear of air raids on the iron works in Kienberg just 2 km away and on the car park planned by the Wehrmacht for air force supply vehicles in Gaming park. Because of the lack of space, however, only the most important items were moved, mainly to various depots in Vienna. In January 1945 a basement had to be ceded to Armaments Inspectorate XVII for a research laboratory. In the last weeks of the war, a field hospital and refugee accommodation took up additional space. Items were salvaged in Gaming until the end of the war, without any bomb damage. In April 1945 paintings were transferred from there to Salzbergwerk Lauffen, and the depot office worked until 5 May 1945.

On 23 May 1945, the Red Army reached Gaming. The museum was to collect "all valuable mementos of the history and cultural life of Vienna" and to make them accessible to the public. During the World's Fair in Vienna in 1873, the Städtisches Waffenmuseum (Municipal Weapons Museum), successor to the Bürgerliches Zeughaus, opened a historical collection in the city centre and at the Städtisches Pädagogium in Hegelgasse 12. Both undertakings attracted a large number of visitors and were a financial success, prompting the municipal council to approve the founding of a historical museum of the city of Vienna. In 1874, the Weapons Museum was merged with the Vienna municipal and provincial archive. It took until 1887, however, for a formal decision to be adopted by the council. In 1888, the Historisches Museum finally opened on premises in Vienna town hall. It included the Vienna city library and municipal archive (today Wiener Stadt- und Landesarchiv), which became a separate institution the following year, on 25 June 1889. On 12 July 1904, the Historisches Museum and Stadtbibliothek (today Wienbibliothek im Rathaus) were merged in a department also known as the Städtische Sammlungen. During the First World War, the museum was closed and some of the premises used by departments deemed necessary for the war effort, with the objects being stored together in a few rooms. In July 1917, the museum reopened in the premises available to it. Between the wars no real changes took place.

After the annexation of Austria to the German Reich in March 1938, the museum was taken over by the Nazi authorities and the staff checked for their political reliability and "race" categorization. They were obliged to swear an oath of allegiance to Adolf Hitler. As Oskar Katann, director since 1936, was deemed politically unreliable, he was retired in November 1938 and replaced by his former deputy Karl Wagner. At the same time, the municipal library became a separate entity headed by Ferdinand Müller. With the restructuring of the city administration, deputy mayor Hanns Blaschke became head on 22 September 1938 of the newly established Group VIII responsible for culture, and hence the direct supervisor of the museum and library directors. Thereafter, both Blaschke and Reichsstatthalter Baldur von Schirach, who wished to be informed in advance of new acquisitions by the Städtische Sammlungen, intervened directly in the museum's affairs. As a classic general museum, municipal department and museum in the Reichsgau of Vienna, it played an important role in the expropriation of art works belonging to Jewish inhabitants. It was well endowed financially and could therefore participate actively in the many auctions of property expropriated by the Nazis. Moreover, as the only museum on the mailing list of Municipal Department 50, which issued securing orders, it was well informed about artworks belonging to Jewish collectors. The Städtische Sammlungen issued "wish lists", which were passed on to the Zentralstelle für Denkmalschutz (Central Monument Protection Authority), for consideration when looted artworks were distributed.

The air raids on Wiener Neustadt in August 1943 made it clear that Vienna was now also in great danger. The decision of the Vienna city council of 29 April 1999, modelled on the Federal Law on the Restitution of Art Objects from Austrian Federal Museums of 4 December 1998 (Art Restitution Act, BGBl I 181/1998), obliged the Museen der Stadt Wien to return artworks and cultural objects to their original owners or legal successors. An amendment to the decision on 29 April 2011 extended the validity to legal transactions according to Section 1 of the Federal Law of 15 May 1946 (BGBl. 106/1946) concluded between 30 January 1933 and 8 May 1945 in the territory governed by the German Reich outside the Republic of Austria. In the second instance, the word "without payment" was deleted to cover the restitution of eligible artworks and cultural objects that had been purchased by the city of Vienna under the Export Prohibition Act after 8 May 1945, insofar as there was a demonstrable close connection between the restitution proceedings, export prohibition and purchase. By 2017 over 3,000 objects from 50 collections had be restituted to the following collectors: Bernhard Altmann, Stefan Auspitz-Artenegg, Richard Beer-Hofmann, Josef und Auguste Blauhorn, Ferdinand Bloch-Bauer, Viktor Blum, Oscar Bondy, Karoline Broch, Laura Broch, Adele Duschnitz, Ernst Egger, Hanns Epstein, Friedrich Fischl, Hanns Fischl, Josef Isidor Fleischner, Siegfried Fuchs, David Goldmann, Alexander Grosz, Moriz Grünebaum, Herbert M. It was restored and modified in the late nineteenth century. In 1942 Rudolf Freudenthal, the owner of the castle at the time, made rooms available to the Reichsstatthalter in Vienna for salvage. That same year, some of the Lanckoronski collection was stored there before being moved to Thürnthal Castle in 1943. In the second half of April 1945, the front approached Immendorf. In early May German units were stationed in the castle, moving off around lunchtime on 8 May 1945. A few hours later the Red Army arrived in Immendorf with a large number of trucks and began to occupy the castle and annexes. A fire broke out around 6 p.m. in the southwest tower and quickly spread. The Soviet troops escaped from the burning building. In the morning of 9 May 1945, the first day after the end of the Second World War in Europe, the fire appeared to have been extinguished. The second floor of the castle caught fire in the early morning of 10 May, however, and the fire spread to the rooms on the first floor and parterre. By the following day, the entire building had been burned to the ground. Only the walls remained with just a high pile of rubble in the interior. Attempts to put out the fire and rescue the art objects had been in vain. Only two carpets from the Arts and Crafts Museum were salvaged. This supposition cannot be definitively confirmed, however. There are no indications that Soviet troops started the fire. There is also the suspicion that not all of the artworks were destroyed but that some objects were rescued before or during the fire. The baroque and rococo interior dates from 1650 and 1750. The abbey was dissolved in 1807 during the period of Bavarian occupation and did not function again as an abbey until 1816 when Tyrol became part of Austria again under Emperor Francis I. The Nazi authorities seized the abbey in 1938 and dissolved it a year later. In March 1944 the Reichsstatthalter of Tyrol and Vorarlberg ordered the castle to be cleared within three days, after the rerouting of the Brenner railway took it close to the village of Amras, thereby increasing the danger of bombardment. Most of the contents were to be moved to Stams Abbey and its collegiate church. A small selection of the objects from the Tyrolean Folk Art Museum were stored there as well. The abbey also housed people who had been resettled from South Tyrol ("Optants") and also refugees towards the end of the war.
